Just got a used 2002 Prius that came with one fob and tried to program another one and failed. It has three registered (according the the beeps when I checked) and I was wondering if I should rewrite it and then start again. I got the instructions off this forum and also from a website.

For a Classic 2001-2003 Prius:

remote keyless entry fobs:

you can have a maximum of 4 registered fobs. If you cannot add another, either you missed the timing of the chicken dance steps, or you have reached your limit of fobs. Do the confirmation code dance to tell if you are over-registered.

You could do a re-write, which wipes all registered fobs except the one you entered the mode with, then you can add the rest.

Oh, wait. You asked if you should do a re-write.
Yes, I would try that.
